How To Travel Around
The most cost effective way to travel around Peru is by bus. Routes usually travel great distances with many overnight options. CLICK HERE for some recommended peru bus companies. Other options include flights as well as trains which I will discuss. I did not fly within Peru but the impression I got from other travellers was of overall satisfaction.
Tepsa
We travelled to the Amazon on Tepsa. The accommodations were great and luxurious just like Cruz Del Sur however it was an extremely bumpy and nauseating ride which was due to the windy dirt roads leading to the Amazon. Prior to leaving we found out that there was a bus accident in Peru which freaked us out a little bit. Thankfully we had a safe ride!

Cruz Del Sur
Cruz Del Sur is an excellent and inexpensive bus company offering first class service. My friend and I used Cruz Del Sur for most of our travels accross Peru. We took many overnight and extremely long bus rides in the comforts of Cruz Del Surs First Class section as seen in the picture below. Large comfy seats for 2$ more than economy class. Definitely a Peruvian bargain!
Another Cruz Del Sur bonus: Free wifi for all. This kept me occupied during the long journeys.

Peru Rail
There are a couple of options when travelling from Cusco to Machu Picchu. One of the more popular options is going on Peru Rail. It is decent accommodations with snack service as well as a bathroom. You can see the beautiful scenery out the window during your voyage.
Peru Rail goes to many different locations. Check it out here.
